Hi Elizabeth,
The section called "Batch Processing"
in the http://wiki.eclipse.org/index.php/PDE_UI_Incubator_ApiTools_Compare
has a short description on how to run the tool. It does not include the
DTD for the control file; the easiest way to create it is to specify settings
in the UI environment and use "Export" to get XML files. 

Once you have XML control file, the
contents is self-explanatory and can be edited as needed.

The batch processing mode received limited
testing so far; as always, if you encounter bugs be sure to open Bugzilla
entries.
