I did not notice problems with nested projects in an eclipse workspace (just with the egit commit dialog)

 

Could you explain what the problems are?

See [1] and [2], for example we get duplicate events and also duplicate Eclipse

resources for files which are under a nested project. Looks like we would end up with a lot

of code to workaround these problems.
