Rob,

 Strangely the cvs plugin is still using the old method to store the 
proxy passwords. But it is using the SecurePreferencesFactory to store 
the cvs server passwords.
 Also, I am pretty certain that Subclipse is not using new api 
introduced in Eclipse 3.4
