Just to make sure I'm not crazy, I created a simple test case:

$ git clone git://github.com/overholt/Tycho-test.git
$ cd Tycho-test
$ mvn org.eclipse.tycho:tycho-versions-plugin:set-version \
  -DnewVersion=0.0.2-SNAPSHOT

and it touches testPlugin/META-INF/MANIFEST.MF, too.  Is this a bug?
