Your Eclipse has an outdated p2 cache. If you visit the HTTP link to the update site
https://download.eclipse.org/egit/updates-nightly/ you'll see that it contains newer versions.

Open the installation dialog (Help->Install New Software...). Click the "Manage..." button top right.
In the dialog that opens, select the EGit nightly update site and click the "Reload" button. If it is not
there, add it. Close that dialog, then try to update EGit/JGit again from that update site.
