AFAIK, you can accomplish selecting more specific annotation processors for subsets of Java files by invoking the command line compiler multiple times with different arguments.
Let me add one more piece of background, which was that the original APT development team took as an axiom that we could not and should not create functionality in the Eclipse IDE that could not be replicated in a command-line javac build. So for example, if you enhance Eclipse to be able to specify which processor to use on which class or package, you also need to be able to accomplish that in a command-line build using javac, for your autobuilds to run.
