I've merged master (as of 4.6 M6) of the
jdt.core and jdt.ui repos into BETA_JAVA9, and Sarika did the same for
jdt.debug.

Assuming you still don't need a BETA_JAVA9
branch of the eclipse.jdt repo, we should be good to go.

That repo still has an outdated BETA_JAVA9_PATCH
branch from
https://bugs.eclipse.org/bugs/show_bug.cgi?id=464587#c42
According to
https://bugs.eclipse.org/bugs/show_bug.cgi?id=464587#c61
, this was never actually used, so I
guess it's best to delete the branch to avoid confusion.

This is a similar issue that broke the
I-build a few days ago. I appears the feature is correct in this build,
but the 'bump' in jdt.annotation version did not get merge in to the branch?

[ERROR] Cannot resolve project dependencies:
