The short answer of what I think is that it reflects the prize we pay for extensibility and configurability. Your questions more or less suggest that you feel the arrangement is less than optimal from the perspective of understanding what is there. I agree.

Again this is just my opinion and impression but I think it is the result of having refactored the content into bits that allow you to easily create a configuration with just the practices you are interested in.

I expect that it should be a little more clearer if you read the stuff on Method Development and Project Process Tailoring.
