As a consumer, I prefer without, because I don't have to figure out what version is the most current -- presumably (though I know there are exceptions) if I want a milestone I'm only interested in a milestone for the latest version.
I've always wondered why the feature qualifiers don't contain milestone names. If I want to install particular milestones it's a hazzle to find out from what date they originate. Do you think it would make sense to add the milestone/RC name to the qualifier if the build type is "S"? The same would be an option for "M" and "R" builds.

That is the (old) container project update site which is no longer being used, at least not by EMF Core. The new convention is to have an update site per (operating) project and, ideally, one aggregate site for all Modeling projects. I'm actually just in the process of setting up and testing a unified aggregate and will be sending an email about it shortly.
