Whups, I sent this earlier but aparently I didn't look close enough and only sent it to Matthias:
m2e has a preference which attempts to hide nested
projects in their parents, but note that the projects will need to be re-imported for it to work.

That is how the maven-eclipse plugin works. I don't have any strange behavior except Egit.
probably other plugins spent the effort to workaround some of the problems caused
by this behavior of the platform.
