This problem has been resolved. It turns out that the problem was in the
test harness itself. It was doing a forced exit using System.exit, so the
version file was never getting written on shutdown.

This is being caused by a new workspace metadata version check that went
in yesterday. See bug 29632 for details.
This should not come up for workspaces that are being newly created, or
ones being reopened if they were properly shut down (assuming they were
created with the same eclipse version).
Note that this check can be avoided by specifying the -noversioncheck
command line arg, but the tests should have to do this.

When I arrived this morning, the following dialog on both Linux and
Windows test machines had to be closed before tests could proceed. It
opened while running the Core JUnit plugin tests:
The UI team is investigating.
