So meanwhile I have some more findings.
- When I do a fresh install everything works fine.
- I had two things installed that were triggering the error: e4 tooling and yeeeyul theme plugin.
So I guess you're guess might not be so wrong.

What exactly did you do, just unzip the milestone? In a fresh directory?
In M6, the o.e.e4.ui.model.workbench is now 1.0.0 (which might cause a problem) and also no longer re-exports emf.ecore and emf.common (it should never have). If you have older bundles (which you shouldn't have in a fresh install) that use EMF and don't require those bundles themselves, then you could see this problem.
