I assume you mean just  the "head" versions of code, right?
I think it best to leave a 'readme' file there, in the head version, explaining where its moved, where to find more info, etc.
You probably know all that ... but, just thought I'd comment.

Just an FYI, Paul found this out the hard way. Before deleting the old
test projects from your workspace, you might want to update your Junit
run configurations to point to the new test projects. Otherwise they
will get deleted when you delete the old projects. I am currently in the
process of deleting all of the source from the old projects.
