To be sure I understand, you mean that there is something like a private key in your job configuration? IMHO, I don't think it is safe to rely on Hudson privacy settings to protect such a thing. 

Anyway, yes Hudson always lets you activate a per-project (job) permissions and thus change permissions for a given user on a per job basis.
