this issue affects people running Eclipse+WTP.
There is a bug in 3.2 M6 that causes
Eclipse to be opened with an incorrect workspace location when certain
other plugins are installed (WTP, Mylar, and probably others). I
just wanted to send a note here because many people are coming across the
problem, and it has alarming symptoms for end users because it appears
that their workspace has been wiped out. Rest assurred that this
does not cause loss of data, and there is an easy workaround to the problem
by using the -data command line argument to specify your workspace location.
The bug has also been fixed in the N20060407 build, which despite
being a nightly build is fairly stable because we are approaching our first
3.2 release candidate next week.
