In the core build Makefile flow the options to get the compilers inner macros and include paths are retrieved from the toolchain (getScannerInfo()/getDefaultScannerInfo()). These are called by the core build configuration. All I need to do is add my own toolchain (org.eclipse.cdt.core.toolChainProvider) and my flavor of the StandardBuildConfiguration via extension point org.eclipse.cdt.core.buildConfigProvider that selects the correct toolchain automatically per processed line (processLine(String line, List<Job> jobsArray)).
