- Non-shared (per-configuration) providers would store entries either in Project/.settings/language.settings.xml or in .metadata/.plugins/org.eclipse.cdt.core/language.settings.xml - depending on setting "Store Entries in project settings folder".
Correction - the file in .metadata starts with project name - .metadata/.plugins/org.eclipse.cdt.core/Project.language.settings.xml

It should be straightforward to generate entries. You could even generate your own provider, just assign a unique id to it.
