As far as manipulating configuration description you can take a look at test cases in org.eclipse.cdt.core.tests/org.eclipse.cdt.core.language.settings.providers. LanguageSettingsPersistenceProjectTests.testProjectDescription_ReadWriteDescription() can be instructive.
