Hi Emanuel,
This is the bug in the GnuMakefileGenerator, and does not seem to be New Project wizard related. I'll fix it now.
Please create a bug for this.

The managed build does currently not work for source files in source folders.
Build project creates only an empty 'sources.mk' file. Are you still working
on this or should I open a Bug?
