Hi Alex,

I've managed to reproduce the problem you're seeing. It seems to be
related to the extra path in your source folder, e.g.: "src/java"
instead of "src". I've raised a bug for this:

Please check the .classpath and .project to see that the description
of the project is correct, and than try to compile and check the
output directories. Everything goes to build/classes (the default
one).
