I had selected "Go Into" on an existing project inside the navigator... then I created a new
	Java Project & it was not selected (nor visible) in the navigator because it did not move back
	out to the top-level.

Support for "go into" in the navigator will be obsolete once working sets are a 
general workbench feature.

We still support go into in addition to working sets.
If you go into a project and then create a new project do you expect to "go 
into" the new project? Or do you expect to go back to the root? I think neither 
should happen automatically.
This bug is similar to bug 15941, a request to get a prompt to add a new 
project to the current working set. 
In this case we could ask to "go into" the new project.

There should be a prompt to go back to the root to show the new project.

This is actually a bug rather than an enhancement. It's similar to the problem 
of Go To Task when the navigator does not show the project the task is in.
Probably won't get to it for 2.1 though.
